The original name was Sowaysset, a Native American word meaning "place of small pines" or "where water opens." The first known home was built in the early 1660s by Captain John Scott. John Roe, an Irish Protestant shoemaker from Queens, built his still-standing home in 1682. The village was called "Drowned Meadow" until 1836, when local leaders filled the harborfront marshland with a causeway and renamed the community Port Jefferson in honor of Thomas Jefferson.

Shipbuilding drove Port Jefferson's economy through the 1800s. The village became Suffolk County's largest shipbuilding center, producing coastal freighters, schooners, and even two whaling vessels for New Bedford in 1877. Today the harbor is home to marinas, Danford's Hotel, and the Bridgeport-Port Jefferson Ferry, one of the oldest ferry companies in America. The ferry carries hundreds of passengers daily between Long Island and Connecticut, making Port Jeff one of only two cross-Sound ports on the island.

Theatre Three, a nonprofit theater company founded in 1969, stages musicals and plays year-round in Athena Hall, a performance space dating to 1874. The Charles Dickens Festival each December transforms Main Street into a Victorian storybook with 120 costumed street characters, parades, and performances. Three hospitals serve the area: Mather Hospital, St. Charles Hospital, and Stony Brook University Hospital.
